Unfortunately, a character wouldn't be allowed into Anchor without being decontaminated, and the decontamination process for people isn't thorough enough for their clothing, and the process for the clothing is dangerous for people to undergo. If the character refused, the process would simply stop there and the character would need to wait in the arrival/decontamination area until they decided to comply. There is no requirement that there be other people present, however, so if your character would be more comfortable disrobing with no witnesses, that is definitely a possibility.
As for the medications, there are medical bots in the medbay that have access to various sorts of medications, so all your character would need to do is have himself examined by the bots and they would dispense his prescription. This can either be his usual prescription, or if it would be fun for you to play, they can dispense weird alien medications or experimental medications that might or might not work as well as (or maybe better than?) his usual.
